If you're getting a prompt to restart, that means Calibre isn't closed, which I'd suspect to be part of the issue. my Calibre sometimes glitches out and fails to load if I forget to close it before updating (easy to do when you minimize to tray).

Usually running the installer again and using 'repair' will fix it. Make sure to do it after a reboot though.
