Kepub is Kobo's native format. It has some features missing in epubs, like the ability to zoom images; it's also faster than epub. The advantage of epubs is typesetting and layout, which is noticeably better than that of kepubs.
You can have your epubs sent to your Kobo as kepubs by using the KoboTouch Extended Driver in Calibre.
