This has always been an occasional problem. Windows reporting the disk needs to be checked has always happened. It doesn't mean that there is definitely a problem with the disk, just that the last access for it left the dirty bit set. So Windows is warning you of that. This has been much more frequent with firmware 4.31. If that is what you have, updating to 4.32 will probably solve it.

Calibre reporting errors usually means that the database is corrupt. But, it can happen for other reasons. Without the seeing the error message, I couldn't say more.
