You may be able to use the Action Chains plugin to get the Hyphenate This! plugin to remove the soft hyphens and then send the ePub to your Kobo or trigger the Reading list plugin to send the ePub to your Kobo.

I would ask in the Action Chain thread to find out if this is possible.
