My ideal set-up would be:

-Use Hyphenate This! to put soft hyphens on my epubs, so I can have hyphenation in the Calibre Viewer
-When Calibre is sending eBooks to my Kobo, it removes soft hyphens during the conversion-to-kepub process. The Kobo Reader does on-the-fly hyphenation anyway, and soft hyphens screw up search.

Or is there some other solution I haven't thought of?
The driver does not automatically remove soft hyphens. It is not something that I am interested in adding.
