Yeah, unfortunately this is pretty common. I edit those things as well, any base font size other than 1em gets deleted. Line-height values go away too.
With this and the unified font sizes patch, I always have the same font size in every book, epub or kepub. Of course I almost never change fonts. LexiaDama has been my favorite for years and I feel no urge to switch to something else, regardless of the genre.
