Sounds to me that you don't actually want to use calibre's library but instead use the command line tool ebook-convert. With that you specify the input file and output file by name.

You can't specify the output file name when you convert using the GUI. Subsequent to conversion you can do a save to disk to copy the file wherever you want. Save to disk supports name templates so you could use that original file name column.
