I believe you are talking about the checkbox for updating cover inside the ebook. There are other settings under the config tab Calibre Cover for whether the Calibre cover is updated.
Honestly, there are so many different cover options in FFF that it's difficult to know what will help get you what you want without knowing what all your settings are.
