No, you want whichever version works best for you. And considering kepubs will validate against any epub checking tool, or are as likely to validate as any random epub bought elsewhere, there is no reason not to use it if you find it more convenient to use.
If you are going to choose a version for archiving, you should really download both and look at which is the better or which is the later (in case the author/publisher fixed something) because the versions are not necessarily the same.
Of course, if you don't like Adobe for some reason, don't download the epubs with Adobe DRM because that sends a little bit of money to Adobe which, I'm pretty sure, they will not receive if you only use the kepub version.
