Thanks! I used the new version for my test file with the unobfuscated fonts and setting the obfuscation to Adobe or IDPF, saving and re-opening didn't show any errors. I went back to the epub I was working on when I noticed the errors and after re-adding the unobfuscated versions from the backup copy, I was able to obfuscate the fonts without generating errors. The author re-submitted that version and it was accepted. Blasted educational publishers have some weird requirements at times.
