When that happens to me, there's something wrong in the .yaml patch files. You likely mistyped something somewhere. Only change the 'no' to 'yes' don't hit enter or add or remove any spaces or anything else.

When you run the .bat file, it is hitting something wrong and closing. In the patches, go to the 'out' folder. In that folder there's no 'KoboRoot.tgz', check the 'log.txt' file. It will tell you what the error is.

Windows will run .bat files easily enough. But if it runs into an error, it has an annoying habit of closing the window before you can see what the error was. If it works, the window will stay open with some weird message like 'Waiting 60 seconds because of Windows'.
