How long after you eject the device does it do this? Did the progress bar move and the percent complete update? When you sideload books, details about them have to be imported into a database. That is a CPU and disk intensive process. Handling 3000 books will take a while. I think I have had the device go to sleep while doing this. If I'm watching, I tap the screen occasionally to try to prevent this.

It can be a sign that there is a problem book. This can crash the import which could trigger a reboot, or just hang the process. If this is the case, finding which book is doing it could be a problem.

But, unlike some others, I have no issue with the idea of importing a large number of books. I don't do it often as once the books are on the device, I only add small numbers of books at a time. But, I have put 6000+ on a new device with not issues. Well, apart from a lack of patience
