If you could be bothered reading and understanding the post, the problem happened while upgrading. That usually means the database was corrupt before the upgrade was started. It has absolutely nothing to do with the issues that are happening with firmware 4.31. And honestly, those are manageable.

@Gavacho: It's probably to late now, but, as you are a calibre user, my Kobo Utilities plugin has functions to help. One is an automatic backup of the database when you connect to calibre. Restoring from a recent good backup and can get you out of this situation. The other is to store the reading status of the books. That can be restored to the device after problems when the books are put back on the device.
