If Dark Mode on the Kobo device is showing black-on-black, it usually means that a background is being set so that it doesn't get inverted properly. One of the issues that has been seen is the use of an image that is black text on a transparent background. The inversion done by Dark Mode means that the transparency is still there and shows whatever is behind it as inverted. There is a bit of discussion in the Kobo forum about this.

But, it probably means we need to see an example to see why it is happening for you now.
