IIRC the Kobo utilities PI can check for updates and insert them while connected.
On the Kobo, find the 'About' in settings and look at the version.

Also, pulling the USB while metadata updates are in progress can barf on things.
Always wait for the main screen on the Kobo to settle before unplugging: USB transfers can be buffered, so just because Calibre removes the On Device column, does not prove the transfer is done.
