most frustrating
a coupe of times, wen proof reading, I have wrongly concluded that I@d deleted entire chapters and have been replacing the m from backups, but in fact those chpters were still there but moved to end of book

i searched here for modify epub bu find no relevant threads
i see nothign in plug in preferences that could be causing this
any suggestions for an alternative workflow please or a better plug in that does the same stuff i.e. that auto regenerates a toc to match any edit changes I have made

Can you run the Scramble eBook plugin on your omnibus and test that the scrambled copy still shows this issue? If it does, then post a copy of the unmodified scrambled eBook and we can test it do see if Modify ePub is changing the order of the eBook. I've never see this done and I've been using Modify ePub basically since it came out.
As for being maintained, it has been maintained. It gets updated to keep compatibility with the changes in Calibre.
