Edit: I've reinstalled 4.30 and the patches. Each time I restart it says 'importing content' or some such and my book count increases.

It says there are no series and all my collection names are there, but they show 0 books. I just reconnected to Calibre and ejected. It is importing content again and hopefully that will fix it.
I've had that happen once with 4.31. Thinking the database corrupted so badly that the Kobo gave up on trying to read it and kicked it back to the setup screen.

I don't think I had any books go missing in my case, but I just restored my database backup so I didn't really check in detail.

Still, it wouldn't surprise me if the Kobo hit a limit of how many books it can import at a time though - when switching to the Libra H2O, I was advised to re-upload all my sideloads in batches to avoid issues.
