If you don't like how Goodreads Sync matches the books, don't use it for that. The rest of the plugin uses the Goodread identifier. The only point where the ISBN is used is in "Link to Goodreads" function. If that is not producing the result you want, then don't use it. It might be used in "Sync from shelves" to attempt to match books that don't have a Goodreads ID, but, that would be the correct behaviour as you had the same ISBN for the book in two different places.

The Goodreads metadata source plugin will get the ASIN or the ISBN depending on what is there for the book matched.

But, reading this, I don't think you have actually asked the right question. Or at least, I don't know what you are actually trying to do. As you mention ASIN's, I wonder if what you want is to know how to make sure that the ASIN and ISBN are for the same edition of the book. If that is the case, I don't think you can. I'm pretty sure that on GR, a book cannot have both an ASIN and an ISBN.
