FFF cannot generate bookmarks, no. The TOC should be there, if you are downloading to epub and converting to azw3 for Kindle--that's what do and recommend.
(FFF's mobi output is very poor and basically deprecated.)

You can load individual settings from a file (see
_filelist in the wiki page), but not entire sections.
I'm not sure how hard it would be to do what you ask. An option to specify a external file to load in addition to the built-in personal.ini may be easier.
Other users, are either of those something you would see value in having?
