Just out of curiosity, in what way is using a standard template, as defined in the documentation, to do a normal function in Calibre, "going beneath the skirts?" Please elaborate.
Some folk use the File manger on the computer to copy book. Calibre may not even be running. Best to treat the Library folder as a black box and only back that up as a whole (and not to Google drive)

Nor do I understand what you mean by "using the OS to copy files". Anything I push to the tablet is sent from Calibre. Again, please elaborate.
same as above. You are doing it the proper way. Calibre will updat the book as it sends it

Unfortunately, I have no idea what this means. I open Calibre. I have a list of books that are in Calibre. I can click on the storage card of the tablet and see books (I presume they're what's on the tablet, and I can double-click one and open a viewer. I don't see any colored star though.
your toolbar is still hidden (default). Press escape

I'll have to go over to Coolreader and ask there, 'cause it seems odd that doing the same thing the same way provides different results if it's the first book in a folder as opposed to the second.
