As of right now, purchases at ComiXology don't show up on Amazon. But if you purchase a comic at Amazon, it shows "Kindle and ComiXology." See

Time will tell. You can't download DRM-free books from Baen or Tor, even though they do add the 'at publisher's request...' verbiage.
And as mentioned, the comics I've downloaded using Kindle for PC are much smaller than downloads from ComiXology.
