IMO That is the safest/easiest way**. Basically create a new library with the same structure as an existing library and then use calibre's Copy to library tool.

If you select all books in the new library, the Remove books->Remove files of a specific format from selected books can be used to delete all the format files in one fell swoop.

FWIW - you can link books in the two (or more) libraries using this feature ==>> The calibre:// URL scheme

Added ** especially if you want to keep the covers.
