I think you are somehow copying your calibre library to whatever cloud service you are then reading with KoboCloud. The question is how are you doing that? If you are using "Save to disk" to save the books to the cloud service, then you can configure how this is done on the "Saving books to disk" page of the preferences. Changing the save template to not include the author as a folder is probably all you need.

If you are doing it in some other way, we need to know what it is before we can make a suggestion. But, if @BetterRed is right and you are using calibre with a library on the cloud service, then there isn't anything you can do. Except move it before it breaks. Or both of might have misunderstood what you are doing and, again, we need more details.
