How do I delete empty shelves and keep non-empty shelves?

Maybe that's wrong that's what I do>
1. automatic metadata management configuration
2. in device management, select checkbox on collections, create collections, delete empty bookshelves, use tags columns
3. add a new collection to Ereader and add book
4. put on my Ereader to my computer, do nothing, and then turn it off

Now, my empty collections are still in my ereader and I'm losing the new collection I make.
