I might not be sure 100%, but before using the plugin, the e-books were uploaded es "epub" and the freehand annotation did work.
Could it be the plugin is not optimized yet for this device and fails to let me freehand annotate ?

This is expected and is because Kobo does not support annotating with the stylus on sideloaded kepubs. In fact, Kobo does not actually support sideloading kepubs for normal reading. The only mention of doing this is to authors to test their books before uploading them to the Kobo store. There is nothing that this plugin can do about this.
There was a patch available to turn it on for sideloaded kepubs. But, I don't know if it has been updated for newer firmware. I suggest you ask in the Kobo forum about this.
