Manually edit the referenced file F:\\.kobo\\Kobo\\Kobo eReader.conf and look to see why there are two sections FeatureSettings. Combine the two of them into a single section. Ie

[FeatureSettings]
a=b
c=d

[FeatureSettings]
e=f


becomes

[FeatureSettings]
a=b
c=d
e=f
