There isn't anything to do that. Annotations in most formats are separate to the actual book. And there is no real interchange of annotations between different ereader apps/devices.

I haven't seen anything like what you are suggesting. It would be possible, to say make a footnote out of the annotation, but, I have never heard of a way to automate it. Maybe someone is willing to write a plugin to do it.
