I would suggest uninstalling calibre and then deleting the calibre2 directory. After that, I'd suggest installing the 64-bit edition and seeing if you get all the executables showing up.

If you use the Windows Add/Remove Programs to uninstall, this should not affect your configuration or library. Do not use a 3rd party uninstaller which often will remove your configuration and library.
