The "fetching" is part of calibre and the Annotations button from the Annotations plugin. There are lots of differences.

A simple one is configurability. The "fetching" will always put the annotations at the end of the comments column. And it will replace any annotations previously fetched. It does the fetch for all books with no options. This is only available for Kindles and Kobos.

For the Annotations plugin, you can configure were they go and change some of the formatting. When the annotations are found, you will be shown a list of the books with annotations and the number found. You can preview them and choose which books to actually store the annotations for. Then the plugin attempts to merge the new annotations with any existing annotations. The plugin also supports more devices and can merge the annotations from the different devices.

And the "Browse Annotations" button, is completely separate. This is for annotations created while reading the book using the calibre viewer. They are stored elsewhere and not visible in the book list.

None of these annotations overlap. Two will get the annotations from the device and put them in metadata for the books. But, don't really overlap. For the third, the annotations are not related to the devices at all.
