There are two main categories of e-books, reflowable and fixed layout. Reflowable is the preferred format since it allows the customer to change the font, font size, and other parameters to suit their needs. Fixed layout has unchanging pages that are generally not suitable for e-reader devices. Calibre is designed to primarily handle reflowable formats.

By starting with a PDF you have created a fixed layout e-book. The KFX Input plugin is able to extract the PDF back out from the book you created, but it won't be able to change it into a reflowable book. To do that you need to go back to whatever source format you used to produce the PDF, hopefully a Word document, and convert that to EPUB.

Added: If you wrote your book in Scribus then look into whether Scribus can export a reflowable format such as Word or EPUB.
