As I stated elsewhere, I do not believe there are any real problems with the chapter page count and kepubs that do not have a one-to-one relationship between the ToC and the files. I really think you should test and see before potentially wasting your time doing this.

And I'm not sure what the point of the question about page breaks is. The primary way to do a page break in ebook is to start a new file. The CSS to do this isn't guaranteed to work in all ereaders, and I have no idea if it works on Kobo's for kepubs. But, if you think there is an issue with the ToC, why are you merging files?

That sounds like a custom column that you have added and then set. As Kovid set, it isn't something that is a standard part of calibre.
