Amazon in their infinite wisdom decided sometime ago to remove hinting from Bookerly. The Kindle font engine needs the fonts to be hinted. Because of this, at smaller sizes, the font is uneven.

The only thing you could try is to extract Bookerly from the Kindle firmware, add hinting and put it in the font directory and see if the Kindle picks up the side loaded version instead of the version that comes with the firmware. If it does not, you could change the internal and external names of the hinted version of Bookerly and side load that.
