Correct me if i am wrong, but in the Kobo Utilities plugin, i have to check the "Store current bookmarks on connect" for this to happen right?
Yes. That is in the plugins configuration. You can configure it to be for all devices, or individual devices.

and in your statement "Select the books you want to update and run the function", what exactly is "RUN THE FUNCTION?" Is there anything i need to click/set-up when i want to update reading progress in say, another kobo device so that all three (i.e. Calibre, Kobo Libra 2 and Clara) are all sync relative to reading progress?
On the plugins menu, it is "Store/Restore current bookmark". The dialog displayed has options to choose which direction and exactly what gets set.

The profiles in the configuration can be used for multiple devices. They are mainly there if to have each device updating to a different set of columns. And that is most likely used where different people are sharing the library. That way they can fetch the reading status without clobbering the other persons status. And the plugin automatically selects the profile for the connected device. But, the dialogs also have an option to choose a different profile.

In your case, as there is one person using multiple devices, you can setup one profile with the device "* Any Device". That way only one set of columns is needed.

and pardon this newbie question, how to setup edits in the metadata to be automatic when connecting kobo devices to Calibre? Thank you
That is in the driver and other calibre preferences. For either the built-in KoboTouch driver or the KoboTouchExtended driver, go to the third tab and enable the appropriate options in the metadata updating section. And to have it happen when the device is connected, go to the "Sending books to devices" page of the calibre preferences and set the "Metadata management" option to automatic.
