Which firmware version did you use? The last official release for the Mini was 3.19.5761, but, later versions will work.
And what files did you copy? It should be the files "KoboRoot.tgz" and "manifest.md5sum" and the directory "upgrade". It should handle this as soon as you eject the device.
The Kobo desktop should be able to do it. Have you updated it? It is at version 4.30.16653. But, any recent version should work. If that isn't connecting, it suggests another issue. It needs to be able to reach
https://api.kobobooks.com to get check the firmware version. And then get the actual download from an Akamai cache
