Thanks for the info. I haven't been messing with the OS, and I am not searching more than 5000 books. I have indexed the library in whole and have seen the details while it was running. I don't quite know what happened, but I redid another search just using "a" because I guess there are books that don't have "The" in them (actually I noticed a couple of cookbooks listed) but after doing the last search I was left with 300 or so books that hadn't been indexed. So, I copied them to a blank library and reindexed them. I realized that all of these books had an "original_epub" or "original_mobi" file in them, and the one book that didn't index actually was corrupted and I needed to replace it. So, it seems that book files that have "original" in them don't index. When I deleted them (those specific files, but left the edited versions) the search ran much faster and all of them ended up indexing. I copied them back over to my current "All" library and reindexed them as new. Now it's fine.

Soooo, the lesson here is to make sure that you aren't trying to index any files that aren't listed in the powersearch.

As for marking the books, I just create a tag when it's done and that's that!
