I do not believe that will have actually done anything different. When you use ADE to send an epub or PDF to your device, it isn't updating anything on the Kobo device that Kobo uses except the book. When you disconnect, Kobo still just looks for new or updated books and imports them. And if you replace a copy of a book that was previously imported, if the file size changes, the book is actually removed from the database and imported as a new book.
Also, ADE puts the books in the root of the books drive, not in the "Digital Editions" directory. If that is what you have done, I would expect that you have both versions of the book.
For the error, I have seen that on occasion for DRM-free books. Frequently, restarting the device and removing the book and adding it again fixes the problem. Occasionally, it has been a problem with the database and it needed for the database to be rebuilt. And it has been an error in the book that needed to be fixed.
