If choosing another font is not changing the font at all, then there is a problem. Sure, something can't be overridden, but, I don't am pretty sure the body font will always be overridden. Choosing OpenDyslexic should change the book to use OpenDyslexic as the font for most of the text. It does here.

I would suggest manually reinstalling your current firmware version. This can fix problems if there was one during the upgrade. It will also remove any patches in case there is something wrong with one of them or a conflict between them. If that doesn't work, then it probably needs a full factory reset.
