Your question is overly broad: Changes to HTML (and you want it done in bulk)
Are you trying to just fix:
CSS?
Spelling?
Metadata? (consider the builtin tools Like Polish or Embed Metadata)
If you DO USE 3rd part external tools, just remember to NOT change the filename and you can simply replace the current book file (what Open With does).
