Perhaps you should re-read @theduck's reply to your post. He made it clear that any changes to metadata made in the MDE will not be committed until you exit the MDE (you do notice that if you hit cancel, you are warned that all unsaved changes will be lost?). So unless you want to use the MDE to update metadata, exit the MDE to save any changes to the database and re-open the MDE to convert the ebooks, your workflow is very likely to have "interesting" results.

You might want to check the Action Chains plugin to see if it can handle your desired workflow.
