I uninstalled FFF once while trying to identify a misbehaving plugin. My settings were intact when I reinstalled it.

If you absolutely want to clear your preferences, you'll want to go to FanFicFare Config > Other > View Library Preferences and then use the Clear button there. I believe this'll only apply to the current library.

If you use "copy structure from existing library" while setting up a new library it copies over the preferences.
