Actually, I'm currently reading on my Libra an .epub I have borrowed from Archive.org, and I just checked that after highlighting text, I was able to append notes, and look up the relevant words in Wikipedia or Google.
The footnotes, on the other hand, are all over the place. It's an academic book, and you never know whether you're reading the main text or a note. You always need to go back and forth to understand. But maybe the .epub was badly formatted to begin with.
