If they are Calibre Libraries, Use
Copy To Library to Move (merge)
This is NOT a Add from the File System. It uses the Calibre data to select and copy FILES and the DB entry. IT is very fast as the books need not be opened or parsed.
Calibre must be aware of both Libraries (On the switch Library List)
Simply go to the SOURCE LIBRARY: Select the books: Right-click Copy to Library (option):<target>
Switch back when done or to another SOURCE and repeat the steps
Preferences: Adding books: Adding Options (a tab) has options when dups are found
Your question assume... say you have both EPUB and Mobi (that is one book, with more than one format. This is also the structure of a single title in Calibre.
