On a handful of sites, you need to use
always_login:true to get certain metadata or see protected stories at all. Search defaults.ini for always_login to see which.
tthfanfic.org doesn't send you story update notices if you haven't already viewed the last new chapter, so FFF will always login there (assuming you configured user/pass).
Those are the only ones I remember off hand.
