You don't have to, but you don't have to create 10 different libraries either. In order to search across your whole library, it must be physically in one place. You can separate it with virtual libraries. That still enables you to search all over.

The fact is, Calibre filesystem is not meant to be used by the user and that's not going to change. Calibre is meant to be used via its interface. So if you want to use the full capabilities of Calibre, forget file-and-folder-based thinking. File and folder operations are not compatible with Calibre.
