The Nook is very nice to read on. You can't control series or collections within Calibre, but that is really all I really miss.

I miss many things with my Nook. Custom fonts, the ability to bold them, custom font sizes, the option to fully refresh every page. Searching is painfully slow (to be honest, epubs on my Kobo have the same issue). Yep, the Nook hardware is very nice, but I have to agree with Jon that the software is rather poor.
