You should report it as an issue to Kobo. It is possible they can fix it, but, they need to know people care about it before they are likely to spend time on it.

Thanks David, I’m surprised no-one has mentioned it on here before... I’ve changed my EPUBs to Kepubs as I can’t put up with the flashing and page resizing each time I change position. I don’t want to turn off the auto-rotate, so this is what I have gone with. I managed to get the kepubs to look better (I think! Not sure if it is my imagination!) by reconverting them from the original EPUB and changing settings in Calibre to EPub 2 output and turning on 'keep ligatures’ before converting.
I can report it to Kobo, but if it’s only me who cares about this, I don’t suppose they’ll do anything.
