You can do that, but, it takes a bit of work to get right. And it is not automatic.

When reading ePubs, annotations are stored in the directory "Digital Editions\annot". There is a file for each book. ADE does the same thing with the annotations. They are stored in the documents directory under the same names (assuming you are using Windows). You can copy the files from the device to the PC. But, all the identifiers in the files must match. It will probably work better if you use ADE to put the books on the device.

I have done this in the past, but, just as an experiment to see if it works. And it was long enough ago that I do not remember the details.

Otherwise, there are several ways to get the annotations from the device. But, not to combine them with the ADE annotations. The other ways have been discussed here many times over the years.
