If your Kindle is not showing them in any of it's views but calibre and Windows File Explorer do see them, it suggests the issue is with your Kindle. Possibly a book is stuck in indexing which is preventing any newly added books from being seen in the Kindle's GUI though the files are physically present on your Kindle.

What firmware revision are you using?

If you do a search for a garbage string on your Kindle, does it show any books as still indexing? If Text in books is highlighted after the search, tap it and it will show how many books are not indexed, tap that number to get a list of books that are not indexed.

Have you tried resetting your Kindle?

To me, this is an issue with your Kindle and nothing to do with calibre or Windows File Explorer so you might have been better off asking in the Amazon Kindle forum.
