Another possibility is if you have the Tags New Only checkbox clicked on the Standard Columns tab. That would prevent those tags from being set on update.

Yep that was it, I foolishly thought one would overwrite the other. And it did just not in the order I expected.
and for some reason I thought I'd tried that already, guess I didn't.
