They are sorted by order in which they appear in the book. I tried the following steps in the viewer:
1) Create a highlight
2) It appears in the highlight panel under the chapter
3) scroll up and create a new highlight somewhere before the previous one in the same chapter
4) It appears in the highlight panel before the previous highlight
